I use Cadstar and the variant manager in that shows the variant components in the schematic on screen as well as printed.
Where users don't have the variant manager I recommend using and attribute (or variable) that you can attach to the part to illustrate its non fitted status, also this attribute can be used during BOM creation to exclude non fitted components from the BOM.
